If we are talking Shogidokoro, then briefly:

1) download your engine - some come as stand-alone files,
   some as a directory.
2) move the engine file/directory to the 'engines' directory
   in Shogidokoro.
3) start Shogidokoro and select 'Engine Manager' in the
   'Games' menu.
4) select 'Add' in the window which appears.
5) browse in the 'Choose engine' window which
appears until you locate the desired engine.
6) select your chosen engine (double-click will do it).
7) click on 'close' in the 'Choose engine' window.
8) the chosen engine should now be installed.

I don't *think* I missed anything.

EDIT (5/3/2017): I should add that my copy of Shogidokoro is
rather old. It's possible that these instructions may not be
valid for newer versions?

I use the Gikou (技巧) engine. It is very strong. And, it makes very human-like suggestions. (Some of the other engines can make suggestions which look weird to me.)

My shogi friends were studying one of our games looking for a faster way to mate or make hisshi. GPS Fish and Bonanza suggested moves similar to the ones we thought of, but Gikou was able to find a very powerful move leading to mate.

You should be aware that Gikou has a bias against Ranging Rook (furibisha) games going from the start position for whatever reason. So, you have to force it play Ranging Rook by playing out some opening moves first.
